After a goalless first half, Najmuddin Akmal Kamal Akmal scored the opening goal for Malaysia with a header in the 74th minute.
Safwan Mazlan extended Malaysia's lead five minutes later.
Lau Ka Kiu reduced the deficit for Hong Kong in the 80th minute.
Cambodia finished third following a 2-1 win over hosts Singapore in an earlier match.
